What are the differences between pluggin the pedal board thru the normal input jack, and going thru the effects jack on the back panel?

Normal way puts your FX in front of the Pre amp stage and thru the FX loop after the pre amp and before power amp.

Generally people will put things like Noisegates, compressors, distortions and wah through the front while effects like Chorus, delay and reverb get put into the FX loop - However there are no hard and fast rules, just mess around with the order of the pedals till you find what you like ?

Depends whether you're using the clean channel or the distortion channel.
I'd imagine you're using the distortion channel.
First a Compressor (but you don't really need one), then your TS9 (yes you need this one), ?, and other overdrive pedals if you have any...you only need the TS9.
Delay and Modulation in the FX loop.
If you're using the clean channel then your entire pedal board goes into the front Input.
Compressor first, then TS9, then Modulation and finally Delay and Reverb.
To my ears, a Delay pedal into the front of a distorted amp sounds horrible, and wrong.

Easiest to think of your amp's preamp as an overdrive unit. Some stuff you will like before drive, some after. If you want it before it goes into the input, if you want it after, it goes in the loop.
Also be aware that many amps operate their loops at line level (0 or +4dB) and many stomp pedals are made for instrument level (-20dB) and do not work well (or may even be damaged at) line level. Many newer amps allow you to set the loop level, so you can use stomps or rack gear in the loop. Just one of those things to be aware of...
