Without going into details (I'll do that in an article sometime), tuning and intonation problems on a fixed bridge are always down to one or more of the following:
1.
Old strings - I can't stress this enough, the #1 cause of tuning and intonation problems.
2.
Badly cut/worn nut slots - If you hear creaks or "pings" as you tune this will be it. Have the whole nut replaced or the slots refiled. A lubricant (graphite powder, pencil lead) can help.
3.
Too many string winds - Make sure you have as few string winds on the tuner capstan as possible.
