Make sure that you can file down the wooden housing enough to make it fit before you start.
Reversing a pickup/preamp install is a big job, involving plugging the endpin hole (glue and dowel), fitting a strap button and, most troublesome, filling in the preamp hole. I'd leave the fishman preamp and pick up in, you can just take out the battery and disconnect the wires from the endpin jacksocket. Then you can connect the magnetic pickup to the endpin jacksocket for a semi-permanent install that also keeps the cable out the way.
You could also just upgrade the pickup on the fishman - the Sonicore are cheap coax piezos, but the preamp looks OK, so Just swapping the piezo for a polymer film type (if you can get one) would make a huge improvement to the plugged piezo sound. Otherwise possibly even both pickup and preamp (check preamp size though).
