It's impossible to tell as the wood is being felled what it will be used for. The only way to enforce that the forests don't get depleted is to prevent trees being felled. If some dispensation was given so that instrument makers could fell trees then before long somebody would form a "musical instrument company", buy lots of mahogany and that mahogany would suddenly pop up elsewhere.
Ecosystems are not one tree, they are about balance. Take a lot of mahogany or roseweood out of a forest in Madagascar and you change the balance within that ecosystem. Roads will have to be built, and opportunistic plants will move into the space formerly occupied by the rosewood trees.
You can see another sort of problem that can occur if you go down to Klipriviersberg Nature Reserve in the south of Jo'burg. They have a problem there with invasive species - most notably wattle. Some indigenous birds will not even settle in a wattle tree.
Responsible luthiers ensure that the wood they buy is from managed, renewable resources.
