I have quite a few to add (I won't try to rank them):
Sweet Thing (live cover) - Jeff Buckley
Little Bird - Angus & Julia Stone
Skinny Love - Bon Iver
Fisherman's Wife - Matthew and the Atlas
Seven Curses - Dylan
Forever Young - Dylan
If Only I Could - Jack Johnson
Zombie - Cranberries (watch the music video)
Oh, and any Tracy Chapman song ?

For me it's Kathy's Song by Simon & Garfunkel, for two reasons: back in '98 a very dear friend of mine (Kath) committed suicide, and in 2003 my then girlfriend, who I was seriously in love with, dumped me... for various reasons the lyrics of Kathy's Song just fit my emotions and sense of abject devastation from both events perfectly, so, for me Kathy's Song is, and will always be, the saddest, most melancholic, song of all time.

I recently discovered "Ghost in this House' sung by Allison Krauss. It's quite a old country song written by a guy call Hugh Prestwood. It's such a brilliant song, the lyrics are perfect.

Harry Chapin - Cats in the Cradle
This song happened to me, Dad had no time for me and I developed an attitude and we never had a relationship.
It also keeps me in check with my relationship with my kids...

Seriously,
"Last Shift" by Richard Thompson (which you've all heard on the radio a gazillion times). It's about the closure of a coal mine (Grimethorpe, it seems to me) and the loss of dignity and purpose that comes with being a miner out of a job and the pain that a community feels when it's financial heart is ripped out. Bleak. Devastating.

To me, Johnny Cash's version of Hurt, especially when you consider how the song fits into his life, and once you see the video.
