I'm guessing it's not that they are crud-encrusted (if they are clean 'em)?
If not, it's from unevenness caused by flat spots of wear on the underside of the strings or from stretching unevenly. Nothing can be done.

I heard boiling them in hot water like noodles can do wonders 8)

that would make most of them rust , also the heat would stretch them beyond there tonal worthyness

Boiling is a tempory solution for dead strings (strips the gunk out of the windings), but it tempers the metal a little so they don't last long after that. But it does nothing for intonation, which is caused by wear.
BTW: add vinegar to the water to help strip the grease and salt to raise the boiling point of the water.
