No need to stress . . . a flat small sanding block, with 600 to 1000 grit paper, evenly and gently stroked over the fingerboard between the frets, just enough to reduce the "indentations". Do the entire fretboard, so you get an even appearance. Then, give a good soaking of your favourite oil (Dr Duck's AxWax is mine) ?
I'm not going to end up with issues going against the grain of the wood?
Not with the finer grit papers as mentioned. Clean your fretboard first, with some cleaning oil (Dr Duck's AxWax is great) and a light toothbrush. Once you've got all the finger-grime and other stuff off, wipe all the oil off, and start with the 600 paper. Sand with a small block, gently, yet purposefully across the grain, moving right up against the frets, not sanding too deep, but
reducing level differences. You'll probably only need to move up to 800 grit paper after that, and then wipe clean, and give a liberal coating of oil to stand for a good few hours (overnight is good). Wipe clean, apply a light coat of oil, and rub until dry.
A VERY happy fingerboard ?
