Definitely not a stupid question.
Nails give sharp attack, flesh gives warm and round response.
Some people prefer either or and some use a combination.
I realize my explanation is difficult to understand from reading..."sharp, warm and round" are subjective terms but think of what a nylon string would sound like when played with something soft and flexible and then what it would sound like when you apply something hard and inflexible. This is also why some people use hard plectrums and others, limp and soft plectrums.
I often use more nails when the music is supposed to be ponticello and forte. Sometimes you would want a combination. I have a little Samba at the moment where I want the bass-line to be more in the background while the melody stands out so I use flesh for the bass-line and nails for the melody.
